Fortunately, I managed to solve the issue by prefabbing the character, deleting it from my scene, and adding the prefab back in.

Edit: It happened again, and I think it has to do with being in a prefab. When I changed some constraints(in the edit mode) and then applied the prefab it worked, but if I don't apply the prefab it seems to fail sometimes.
